I was looking at the rankings of a book (a sci-fi writer from KB) and he's only got it listed in the space opera sub genre. I was under the impression that we could put them in two sub genres. His fit into military and adventure as well, so I don't know why he would pass on that.. Is there some up side?

Not that I'm aware of. Categories are one of the things that drives visibility.
Are you sure he only selected one? The ranking information on the product page is often incomplete and/or shows categories you can't even select when you set up your title.

That's the paperback. The Kindle edition is in military and space opera.

Ah. Are you only allowed one category in paperback? It depends upon how you publish the paperback, but I think both LSI and CreateSpace let you choose two categories. However, both of those categories are BISAC categories, which are a subset of what KDP allows, and even the KDP cats are a small subset of what the .com site has available. ETA: Oops. I just checked, and CS only allows one category. That's probably your answer as to why the paperback edition of the book you looked at had only one category. ETA: I also checked Lightning Source. They do allow two categories. I'm not sure about Ingram Spark because we don't have an account with them.
